Dear Himansu,
Regenerate a new theme from the theme in which you feel that the ess look and feel changes are proper. Add this theme to custom portal desktop( remove the existing one or make this new theme as default) and then check for the changes.
The custom theme which you've assigned to end user might not generated properly.
